Canon 6D Mark II has a 27.1 Megapixel Resolution Sensor. First, this Camera can produce Large Images that you can Crop Easily.
But, because of its size, it Produces some grains at Higher ISO.
On the other hand, Canon EOS 90D has a 34.4 Megapixel Resolution Sensor. It also has a Large Sensor. It is powered by a DIGIC 8 Image Processor.
In my experience, this Processor could Handle Noise Reduction very well.
And hence the Full-Frame Sensor of the Camera can do its Best Throughout the Wide Dynamic Range.
So clearly, Canon EOS 90D can take more Advantage of the Sensor than the Canon 6D Mark II.

Processor
Canon 6D Mark II is powered by DIGIC 7 Image Processor. I have already talked about the Average Noise Reduction Abilities of this Processor. Apart from that, A Processor also has a Role in Metering and Autofocus Speed.
Canon 6D Mark II also has Good Autofocus Speed. But, its Metering Ability is Quite Average. Also, the Buffer of the Continuous Shooting Depends on the Processor.
On the other hand, Canon EOS 90D is powered by DIGIC 8 Image Processor. This Processor is Somehow Better than the DIGIC 7.
And the Noise Reduction Ability of this Camera also Impressed me.
I would say that without a doubt, Canon EOS 90D has a Better Processor than Canon 6D Mark II.
AutoFocus
Canon 6D Mark II has Cross Type 45 Phase-Detection Points. The Autofocus of this Camera is a Little Slower. I Tried its Autofocus in Burst Mode, and the results were averaged.
I was Trying to Capture a Series of Photos of a bird about to fly. But most of the Time, I was out of Shots, or the Bird was not in Focus.
But, the overall Photos were of Decent Quality.
On the other hand, Canon 90D also has 45 Cross-Type Autofocus Points. But, it has around 5481 Phase-Detection Points.
And the Camera Takes Full Advantage of those Points.
In my Experience, the Camera was Focused on the Subject most of the Time. And the Eye and Face Detection of this Camera works like a Charm.
And therefore, Canon EOS 90D has a Faster and More Accurate Autofocus System than Canon 6D Mark II.
Image Stabilization
Canon 6D Mark II offers an On-Sensor Stabilization for Photo and Video. This is More Helpful for Beginners and Portrait Photographers.
Image stabilization is one of the things I Love about this Camera. This also Allows Buying Lenses without Stabilization in them.
On the other hand, Canon 90D does not Offer any Stabilization in Still Photography. It does offer a 5-Axis Stabilization in the Video. Which is an advantage for Professionals and Vloggers.
Especially its ability to Stabilize the Video while Walking with the Subject Without any External Stabilizer or Gimbal.

Unfortunately, Canon 6D Mark II does not have any 4K Video Recording. That is one of the reasons a lot of people don’t like this Camera.
On the other hand, Canon EOS 90D can take 4K Videos at 30 FPS. And the quality of 4K Videos is also Excellent. It gives an edge to the buyers considering buying 90D.

Both the Cameras have a 3.0-Inch Articulating Touch Screen Monitor. This gives you the Flexibility to Take Pictures from all the Desired angles. And it also makes a Good Camera, Vlogging and Selfies.

So far, I have talked about both the cameras in their side-by-side comparison. To Conclude this article, Canon EOS 90D is a better camera than Canon 6D Mark II.
Several reasons are contributing to this result. Canon 6D Mark II was marketed as an entry-level Full Frame DSLR Camera.
Although this Camera is known for a decent Still Photography Quality. But, I would not recommend this Camera to Dynamic Photographers.
Also, the 6D Mark II is not a Video Camera. It lacks a lot of video features.
On the other hand, Canon 90D is a Very Versatile and Popular Camera. It allows you to take an excellent photo over its dynamic range.
And it allows you to Record 4K Videos at 30 FPS. It also lets you Record Slow-Motion Videos at Full HD Video Quality.
